Wouldn't it be a good idea to change the display of messages in the boards by placing the most recent message within a subject on top? That way it makes it easier, and less clicks, to follow a certain thread.

Unfortunately, not really, more users will be tempted to post without reading the whole thread.

That is true, but there are also many people that know the story of the thread because they have been posting on it already. The people that are new in a thread will (if they are really interested) read it from the beginning, which takes the same amount of time and clicks in either direction.

I agree with showing the most recent messages posted on top. For someone who does follow the posts regularly, it would save a lot of time to be able to see most current first. That way you can get through your day a lot quicker.

I find that I'm doing the same thing with the images. That is, clicking on the most recently uploaded in descending order.

actually there is solution which both parties satisfied :)
SMFwww.simplemachines.org/ have very good solution for this problem, they simply track last post in the thread read by each registered member, later they simply provide URL which bring them to last read post. It saves a lot of time and also show which threads was read by you and which don't.
I think that either SMF could be customized to replicate style of current forum(I know that it's possible from experience as run forum on same software myself) or necessary changes could be made to current script, it wouldn't take much space on the server.
