I have been planning to go to see whale sharks for two years. There are for sure in Nabire (Papua, Indonesia), but to get there is not so easy. The city is small and it´s airport is even smaller. The plain tickets are expensive also because there are just two possibilities how to get there - from Jayapura or from Ambon.
